There shouldn't be any flicker if they were transferred properly.
If it was done with a projector and a camera, well, then you'll have
flicker which probably affects partial frames, making it much harder
After Effects does have some functions that help clean up flicker in
time lapse footage, etc., and they could help. Film Fix (a plug in
for AE) can help, but it's not inexpensive.
